While I agree with many here that questions remain unanswered, such as "isZion another matrix", I don`t think that detracts from the main point thisepisode was trying to make. For that reason I will refer to the Zion world as"real" in quotes. This episode is about how Love between human and machinewill bring an end to the war. Just not the end that everyone thinks!
It is mentioned several times that the question is one of "purpose". That is,what is Neo`s purpose in being the one? Is it to save humankind? Yes. Is it tosave Machinekind? YES!
I believe Neo is an AI program created by the Architect, as is the Keymaker,Oracle, Persephone, etc. This is basically a given, when the Architect tellshim he is a remainder of the equation; the only AI character with a choice. Heis put into a human body, and therefore is a human "born in the matrix". Thishappens in the first movie. Morpheus and Trinity are "real" and have hadinformation about Neo given to them by the Oracle program. Of course, thereason the oracle is able to "predict" things about Neo, is because she andNeo are both made by the Architect. Notice the predictions she makes forMorpheus and Trinity are both things that are under the Architect`s control(that Morpheus will find him, and Trinity will fall in love with him). Trinityfalling in love with Neo is CRITICAL to the Architect`s plan. If she does not,he will let Neo die and generate another "One", as he has failed at his goalof producing an AI that can be loved.
At the end of the first movie, when Trinity proves her love for Neo, he isresurrected and half the equation is complete. At the end of Reloaded, whenNeo proves his love for Trinity, she is resurrected. She resurrected him fromher world (the "real" world), he did it from his world (the Matrix). Now, bothsides of the equation are complete; mutual love between human and AI. This isthe REVOLUTION that will save both humans and Machines. Why is love soimportant?
The Architect believes a part of his own prophesy (that Neo will savehumanity), and describes this to Neo in the end. All past Neos had chosen thescientific/rational door or rebooting the matrix and trying again, this is avery "mechanical" response; it is not an irrational HUMAN response. Tryingagain means the scenario will be played out again - BUT FOR WHAT PURPOSE? TheArchitect`s purpose is to develop an AI that can love and be loved. It isreasonable to think that this is the last element that machines/AI have notbeen able to reproduce. This is backed up by the fact that there is obviouslyno love from the Machines, or their Agent counterparts in the matrix. Even theother Matrix AI characters are not capable of true love. Merovingian "writescode" to produce lust in the woman with the cake, but is incapable of forcinglove as an equation. Love requires free will.
This is why the Persephone scene is so relevant to the "purpose". She isEXTREMELY interested in seeing if there is true love between Neo and Trinity.She is part of the test that the Architect is giving Neo. By passing thistest, he is given the Keymaker (of course not without some requisite actionscenes). The second test that he passes is when he chooses the OTHER door. Thearchitect has set up this door, so that if Neo does truly love Trinity, he hasaccomplished his goal and does not need to reboot the matrix. He mentions thatno past "Ones" have had such a strong attachment to a single person. Now theArchitect is sure that he has finally created love, he is willing to risk itall on this bet of his. He is hoping that since machines/AI can love, thiswill ultimately bring an end to war. Now that love between Trinity (Human) andNeo(Machine/AI) has happened for the first time, it will start a revolutionwhereby Machines and Humans can begin to live in harmony. This is foreshadowedby the Councilman who takes Neo down to the engine room. He basically saysthat at this point, humans and machines cannot live without one another (soultimate human victory is out of the question). The architect also says thatthe Machines are willing to take the risk if neo does chose the non-reloadingdoor. This indicates that the powers that be in the machine world control, orat least agree with what the Architect is doing. Possibly the machines don`tabsolutely control the matrix, even though they built it?
In the interest of wrapping up, I will not go into detail on Agent Smith, butI believe he represents a different mindset within the machines. The architectfeels that the way to proceed is to bring the humans and machines together.The humans and machines want to eradicate each other. Agent Smith has actuallymade a bigger transformation than Neo. He has gone from a machine with a rogueagenda, into the matrix, stolen free will and transport into the human mindfrom Neo`s program, and is now in the Zion world. He is a mirror to Neo, bothopposite and similar. He is a machine that has acquired free will and abilityto take human form. Neo is also AI, but sees things from the Humanperspective. Smith has free will and Hate, Neo has free will and Love. TheHumans really don`t seem to have much to do in the movies at all except besort of a Turing test for the Architect. Without non-human Neo, they prettymuch get wasted by the Machines every time. The architect`s speech backs thisup. The first two movies showed the successful development of a human mindborn in the Matrix. The final movie will be the test of this new AI basedhumanity against the machine mindset. Kind of a trial by fire of theArchitect`s theory that Love is the answer.
The final war is not necessarily between humans and machines, but ratherbetween the ideals of free will or not. Smith, although he has free will hasmade his power in the matrix one of replication. Exact copies. Very machinelike. Neo is a machine intelligence modeled after humans, and has passed theultimate human test of love. Seems like a good part of the machine world is onthe side of the Architect, and that Smith and his replicants are the roguesnow. The ultimate downfall of Smith will be his newly found humanity, provingto all the machines that free will and love will win in the end.

1편과 2편 리로디드는 네오를 통해 인간의 마음이 매트릭스 안에서 어떻게성공적으로 태어나고 성장하는지 보여주었다. 마지막 3편은 인간적인 면에 기반한A.I.(네오)가 기계 속의 인간, 스미스들에 맞서 싸우고 테스트받는 과정이며사랑이야말로 궁극의 해답이라는 아키텍트의 생각이 시험받는 장이 될 것이다. 즉스미스의 궁극적인 파멸은 ‘인간적인’ 면을 발견하고 결국 자유 의지와 사랑이승리함을 몸으로 보여줄 때가 될 것이다. 네오에 대한 복수심을 갖고 시스템의명령을 불복한다는 것 자체가 인간적인 감정의 결과가 아닌가?

이 내용을 간단하게 말해보면...네오는 AI였다... 항상 예상할 수 있는 매트릭스에 반하는 조직이 생기며... 주기적으로 나타는데...
정작 인간과 AI(기계)와의 사랑이 완성되면...(매트릭스2에서 마지막에 선택하는 장면에서...) 다시 원점으로 돌아가는게 아니라는 것... 스미스는.. 네오와 비슷한 존재이며... 그 뜻에 반하는 녀석....
